Since they all survived there won't be a phase three and upon showing up Jenni will directly confront them all. They will find themselves back into the empty space back when illusions first began and will face Jenni and her two partners, Deweg and Gibbs, albeit these two will only be illusions and half-less powerful than they should be. Jenni will attack mostly with telekinetic attacks and will focus on Sephiroth, while the illusions will use a gunblade (Deweg) and daggers (Gibbs) to attack, but they'll easilly be defeated.
They may all sustain some level of injuries, though Sephiroth here will be the most targeted one. They did well enough than no one will die though.
Upon defeating Jenni (she'll be visibly wounded and exhausted), they'll find themselves back at the entrance of the Magitek Research Facility and she will comment than they're "Even more dangerous than Lady Kalki had told her" before vanishing. At this point the lockout will end and all mechas and illusions will disappear, making the facility a much more welcoming place.
They can go back to the control room to find Biggs, Wedge and Jessie. You can ask them question directly in this thread if you'd like to play out the conclusion, or ask your questions here and we'll summarize their answers.
